Vaughan's angered reaction came after Root was adjudged LBW off a R Ashwin delivery during England's second innings.
The incident took place in the 17th over of the innings when an Ashwin delivery hit Root straight on the pads.
As the on-field umpire ruled it not out, the Indian team went upstairs and the decision was reversed, resulting in Root's departure.
However, Vaughan was not impressed by the decision as he pointed out in a social media post that half the ball pitched outside the leg stump and even then the decision went against Root.
"That looked a shocker for the technology .. more than half the ball was outside leg stump yet it came up Red !!!!!! Hawkeye is having a average series .. And it's done for Englands best player Root," Vaughan wrote in a now deleted post on X.
In another post, Vaughan also questioned as to why Root's dismissal replays haven't been shown more often.
On the third day of the Test, Root became Ashwin's third victim after he dismissed Ben Duckett and Ollie Pope off consecutive balls.
Ashwin went on to grab a fifer as India bundled out the visitors for 145 in their second essay.
India need 192 runs to take an unassailable 3-1 lead in the series.
